It should save for your next use, of course, but if it isn't please create a ticket about this on the Support system.
(and use Export/Import as a workaround for now)

After I watch a few hands on the replayer, PT3 freezes and I have to manually close the program and start it up again. Then I go back to reports, which is then blank (the report I was using is no longer there). So I then import the "big pots" report to run it again and retrieve the same list I was working off of. When I do this, it creates a new report in the drop down box each time. So now I have bigpots, bigpots 2, bigpots3, bigpots 4, etc. and select "big pots" (the first one) to run again with the original filters. Any suggestions? I don't want to create a new report each time.

You shouldn't need to re-import, just select it again from the "Report:" dropdown list.

Nothing shows up in the drop down box whenever I start the program. All the fields are blank. When I import the big pots report again, it makes a new "big pots" report, so there are now 5 different "big pots" reports, big pots 1, big pots 2, etc. I then just select the original one b/c it has the stats I want. But I don't want to keep creating new reports.

Also, can PT3 compile stats for tables where I'm not actually sitting? I'm thinking the answer is no, but just thought I'd ask

You need to select the section first, sorry - I should have said that. Choose Section: Holdem Cash Hand (I assume it's in that section) then the Reports list should be populated.

That depends on the site. PT3 can only import hands when the hand history files are being written - Full Tilt writes HH files for observed tables, but none of the other currently supported sites do, so you will need a 3rd party datamining app to generate hands for you.
Pokerstars does not allow datamining, apart from the 30 hands per session that trackers are allowed to import.

No - Cake does not allow trackers, so PT3 will not be supporting it.
