Is there a way to filter hands based on the number of people seated at a table. I got busted with AA heads up and in the final three today. I have been able to sort AA by chips lost in the hands tab to find that I have lost with AA at least 2 other times heads up. However, I am unable to find out how many times I have had AA heads up. I can do this sort in PT2. I can sort on number seated or number seeing the flop. It seems that PT3 should have the ability to produce any filter that PT2 can produce.

On the Filters > General tab set the option Hands With Between 2 and 2 Players at the table.

If there are three players at the table but one of them is sitting out for a hand, will the hand qualify as "With Between 2 and 2 Players at the table"?

It should - players who are not dealt in aren't really involved in the hand in any meaningful way.
