If I add some new filters to some of my rules, will they update if I leave my notetracker running whilst not playing ?

If you change a definition going forward the new definition will be used. If you want NoteTracker to reprocess hands it's already gone over you'd need to purge existing NT notes via the Status page, then let NT reprocess the hands.
NT always starts with most recent hands and works backwards and works in the background while you play so this should be fairly painless.

So to clarify -
If I need to put a new filter on my rule, if I hit duplicate and amend the copy then delete the original then I wont need to do any purging ?

You still need to purge if you want to reprocess the old hands. NoteTracker processes each hand for whatever notes are active when it's processed. It doesn't go back and re-do old hands when new rules are imported, you need to purge to tell it to go back and reprocess those hands.
