Processed hands are not a part of the database being restored. Whether 'Processed Hands' is enabled or not it does not affect the database being restored - they are completely separate files (they are the original hand history files that were provided by your poker site(s)).

If you make a new backup it will include all your old tournaments as well as any that were imported between the new backup and the last backup.

If you look in the backup file is there a folder called 'Optional'? If there is what are the names of the folders inside that?
