I play on Bodog, where you can see the cards of all players.
Is there a way to query for hands where the hero folded and had the better hand?
Surely there must be a way, but I'm missing the solution.

Interesting. I thought since PokerTracker does some calculations, such as determining if the hero had a flush draw or not, y'all might also calculate what player had the best hand.
Makes sense PokerTracker doesn't though. In the vast majority of hands PokerTracker would not have access to the data necessary to make the calculation. So why creating and maintain the code makes little sense.

I may have been a little hasty earlier, although I still think there isn't a straightforward way to do this. You may be correct that the hand strength information would be stored for for all players in that case; however comparing hero's hand strength against that of all other players in the hand, and for the street where hero folded, would not be a simple query and that is not something that I know how to build.
I will think about it some more and let you know if I come up with anything, but I'm not confident about it at the moment.
