Make sure you have the 'move processed files to' option set (on the auto import tab) so that PT3 can move the HH files it has finished processing away to another folder (when you stop auto import), so that it doesn't have to read them again next time it starts.

What site are you playing at?
Maybe you need to manually move the files initially. Stop the poker site, do a manual import on the HH to make sure you have everything imported, then move the files to the processed folder.
Start the auto import again and you shouldn't get any duplicates.

Or do you mean that you are stopping and restarting auto-import mid-session?
This should still move the processed files, but if files are still being updated (because the tables are still open) then they may not be moved so the previously imported hands will have to be read again.
